Ammonia is a fish matter transformation collateral product. They simply pee with ammonia because it is not toxic for them since ammonia will quickly dissolve in water. 
The second thing i can think of is that ammonia is used by nitryfing bacteria. They use ammonia which is found in extrements of birds, water from rain to oxidase it to nitric acid, giving them energy.
